Well, after copying all error codes from the pertinent modules, I used BMW Scanner to clear the DME and CAS everything cleared, including Shadow codes, except for CAS which still reported error A0C1, which I could only find a couple references that it may mean "Driver Clamp 50L KS". It's not my daily driver (still have the 325i) so I can afford to wait for the INPA cable (hopefully it will arrive in the next week or so), or I will have to resort to getting it towed (AAA) to my preferred Indy shop for troubleshooting. So basically the car is now dead in the water. All intake, charged-air ducts, and recirculating hoses were reattached correctly as far as I can tell (I double and triple checked it before posting here). There were only 5 cables that I disconnected: 3 on or about the alternator, 1 for the electric fan, and the 5th on the cowl cover (passenger side, that seemed to connect to some sensor). I'm pretty sure I reattached everything correctly. I have never used it on the E90 so I'm lost when I tried pulling up the different modules that had errors as there are no text translations like there is in 1.4.0 just a plain list of codes. I'm still waiting for my INPA USB cable, but I do have BMW Scanner 2.2.0 (xCar360). After shutting it down, the car will no longer start and I get an exclamation point in the center and the SES light remaining after it goes through it's pre-checks when the key is inserted. Then I started up one more time to see the voltage during idle but then warning lights came on, the SERVICE and car symbol, and SES light came on. Shutdown one more time, went into the hidden OBC and pulled up the voltage item #09 and it read 12.2 so it seemed like the battery was being charged (unlike before where the battery was being drained due to a bad alternator). I let it idle for awhile, shut down, then restarted a couple times. After replacing the alternator with a Bosch remanufactured 180A, the car ran good for several minutes.
